Beşiktaş missed a chance to take the lead after Serbian midfielder Adem Ljajic failed to score a penalty in the 74th minute of the match.
Braga's left winger Wilson Eduardo's goal brought victory to his team 10 minutes before the match ended and the away team won the match 2-1.
Beşiktaş remain winless at the end of three matches in the UEFA Europa League, with six defeats in 11 official matches in all competitions this season.
English club Wolverhampton Wanderers defeated Slovakia's Slovan Bratislava 2-1 in another Group K away match.
Beşiktaş are at the bottom of the group in the Europa League.
Braga top Group K with seven points followed by Wolverhampton Wanderers with six points.
Slovan Bratislava sit at the third spot with four points.
